Amino acid chart.
The 20 standard amino acids in one place: codes, side-chain classes, formulas, molecular weights, the residue masses a peptide is built from, pKa values and hydropathy. Every mass here is calculated the same way as in the peptide molecular weight calculator.

Free amino acids; molecular weights in g/mol from standard atomic weights, each within 0.01 of PubChem. Leucine and isoleucine are isomers with the same formula and mass.
Hydropathy is the Kyte-Doolittle index: positive values lean hydrophobic, negative values hydrophilic. Isoleucine (4.5) is the most hydrophobic and Arginine (-4.5) the most hydrophilic. The calculator's GRAVY score is the average of these values over a sequence.
What a peptide is built from.
Inside a peptide, each amino acid has lost one water to a peptide bond, so the unit is a residue: the free amino acid minus H2O. A peptide's mass is the sum of its residue masses plus one water (18.02) for the free ends. Average masses are what you weigh; monoisotopic masses are what a mass spectrometer reports for the lightest peak.

Add them up for any sequence with the peptide molecular weight calculator, which uses the same values.
The groups that carry a charge.
Seven side chains and the two ends of a chain can carry a charge, and a group's pKa is the pH at which it is half ionized. Published values depend on the method and the surroundings, so two sets are shown: the EMBOSS values the calculator uses for net charge and isoelectric point, and measured values.
| Group | EMBOSS (calculator) | Measured | Charge when ionized |
|---|---|---|---|
| N-terminus (amino) | 8.6 | 7.7 | +1 |
| C-terminus (carboxyl) | 3.6 | 3.3 | -1 |
| Aspartic acid (D) | 3.9 | 3.5 | -1 |
| Glutamic acid (E) | 4.1 | 4.2 | -1 |
| Histidine (H) | 6.5 | 6.6 | +1 |
| Cysteine (C) | 8.5 | 6.8 | -1 |
| Tyrosine (Y) | 10.1 | 10.3 | -1 |
| Lysine (K) | 10.8 | 10.5 | +1 |
| Arginine (R) | 12.5 | 13.8 | +1 |
Measured values are averages of 541 pKa values from 78 folded proteins, except arginine, whose 13.8 is the value of its guanidinium group from a 2015 potentiometry and NMR study, well above the figure of about 12 often cited in textbooks. In a real peptide, neighboring residues and structure shift every value.
D-amino acids, Aib and other residues.
Every standard amino acid except glycine is chiral, and proteins are built from the L forms. D-amino acids are their mirror images: same formula and mass, different shape, which changes how enzymes recognize them. Sequences mark them with a D- prefix, as in D-Ala. Some research peptides also use residues outside the 20 that have no one-letter code, so their masses are added by hand.
| Residue | Found in | Residue formula | Average mass |
|---|---|---|---|
| D-Ala (D-alanine) | CJC-1295, position 2 | C3H5NO | 71.08 |
| Aib (α-aminoisobutyric acid) | Ipamorelin, position 1 | C4H7NO | 85.10 |
| D-2-Nal (3-(2-naphthyl)-D-alanine) | Ipamorelin, position 3 | C13H11NO | 197.23 |
| D-Phe (D-phenylalanine) | Ipamorelin, position 4 | C9H9NO | 147.17 |
| D-Arg (D-arginine) | SS-31, position 1 | C6H12N4O | 156.19 |
| Dmt (2',6'-dimethyltyrosine) | SS-31, position 2 | C11H13NO2 | 191.23 |
Adding these to the standard residues reproduces the published formulas. Ipamorelin, Aib-His-D-2-Nal-D-Phe-Lys-NH2, comes to C38H49N9O5 (711.9 g/mol), and SS-31, D-Arg-Dmt-Lys-Phe-NH2, to C32H49N9O5 (639.8 g/mol), both matching PubChem.
N-terminus to C-terminus.
Sequences are written from the N-terminus, the end with the free amino group, to the C-terminus, the end with the free carboxyl group, in one-letter or three-letter code. Caps sit at the ends: Ac- marks an acetylated N-terminus and -NH2 an amidated C-terminus. TB-500, for example, is written Ac-LKKTETQ, and SS-31 is D-Arg-Dmt-Lys-Phe-NH2. The TB-500 vs thymosin beta-4 guide shows how a seven-residue fragment maps onto its 43-residue parent, and N-terminus vs C-terminus covers the two ends in detail. For where peptides end and proteins begin, see peptide vs polypeptide vs protein.

Questions (8)
How many amino acids are there?
Twenty standard amino acids are encoded by the genetic code and used to build proteins; two more, selenocysteine and pyrrolysine, are encoded in some organisms. Peptide chemistry adds many non-standard residues.
What is the one-letter code for each amino acid?
A alanine, R arginine, N asparagine, D aspartic acid, C cysteine, E glutamic acid, Q glutamine, G glycine, H histidine, I isoleucine, L leucine, K lysine, M methionine, F phenylalanine, P proline, S serine, T threonine, W tryptophan, Y tyrosine, V valine.
Which amino acid is the lightest and which is the heaviest?
Glycine is the lightest (75.07 g/mol free, 57.05 as a residue) and tryptophan the heaviest (204.23 free, 186.21 as a residue).
What is a residue mass?
The mass of an amino acid inside a peptide chain: the free amino acid minus one water (18.02 g/mol) lost to the peptide bond. A peptide's molecular weight is the sum of its residue masses plus one water.
Which amino acids are hydrophobic?
On the Kyte-Doolittle scale, isoleucine (4.5), valine (4.2), leucine (3.8), phenylalanine (2.8), cysteine (2.5), methionine (1.9), alanine (1.8) score as hydrophobic; arginine (-4.5) is the most hydrophilic.
What are the pKa values of amino acid side chains?
In the EMBOSS set used by many calculators: aspartic acid 3.9, glutamic acid 4.1, histidine 6.5, cysteine 8.5, tyrosine 10.1, lysine 10.8 and arginine 12.5. Measured values in proteins vary with the surroundings.
What is a D-amino acid?
The mirror-image form of a chiral amino acid. It has the same formula and mass as the L form found in proteins, so it counts the same in a molecular weight calculation, but a different three-dimensional shape.
What is Aib?
Alpha-aminoisobutyric acid, a non-standard amino acid with two methyl groups on its alpha carbon. It has no one-letter code; as a residue it adds C4H7NO, 85.10 g/mol. Ipamorelin begins with Aib.
